I assume a version of the hacker bot will be in EA2. I would like to make some suggestions on how to make the hackerbot a dangerous foe.
Keep the cloaking
this was a good mechanic in the first game and probably will be in the second
Make alarm detectors counter the Hackerbot
I would say make the bot uncloaked and possibly disable the PDA for maybe 30 seconds. Maybe let the bot counter this by disabling it via either the security room or some time-consuming minigame.
Make all the rooms a liability,
Make it so they don't only have to defend the power station and the office. Not quite as deadly as either of those two but something like the security control room disabling turrets, until ANY bot reactivates them or an alarm is set off.
Make it have some escape pod style personal ship, probably also cloaked.
Make this thing dock onto an existing doorway and then decloak it, just so the other CEO knows, there's a bot somewhere. Perhaps make it like a cloaked troop transport which can either hold 4 regular bots, or 1 Hackerbot. Where its only cloaked with the Hackerbot inside.
Let me space people,
If you have a door facing space and a bunch of troops inside that hallway, let me either blow up the door with a regular bot or force open the airlock with the hackerbot.
Make them stealthier
Make the turrets don't detect Hackerbots only alarms or CEO controlled bots, maybe have them "Shimmer" a bit but no red marking.
Let me steal a fighter
If you don't defend your fighter construction yards let met steal one and pull a Star Wars Episode One when Anakin blows up the Lucrehulk from the inside.
Have different versions
Maybe one with a gun but no cloak, or cloak and a gun but no PDA, or perhaps a self destruct bomb to destroy large amounts of bots, maybe one with a Jetpack so you don't need a troop transport which gives it away.
Make it a liability to the owner
No idea how to pull this one off. But like the death star, An extremely powerful weapon, that is a massive blow if lost.
Make the troop AI go through opened doors
I like using hackerbots in tandem with regulars. Save time by having a Hackerbot open the door, and have the regular bots fend off the turrets
