It might actually be a disadvantage, but it would be cool either way if the ship or robot the CEO is in control of would start glowing with company-colored light and be covered in arcing bolts of company-colored energy, just for visual "wow" factor. The same effect could be reasonably absent on Executron-controlled vessels so its not too hard to implement, but the choice is, as always, yours.
But as stated before, it may be a disadvantage for the ship you're controlling to suddenly light up like a Christmas tree, like you're broadcasting a "focus fire on me" message to everyone who can see.

Rob has said direct controlling boosts the unit's power so i don't think it would be good when you're in a battle and suddenly an opportunity opens to destroy the enemy so you direct control the ship and then it lights up and you die faster than normal
Also it would be fun to guess which ship houses your enemy

But I do agree that it could be perceived as a tactical disadvantage to have which ship a CEO is controlling be so obviously defined. Though the faster firing rate of the guns might give it away as well, but it would take a bit more keen-eyeing to tell.
